Never owned a Navy, but now I do.
I just received a Pieta 1851 made in 1995, it arrived  right to my door, USPS flat rate. Got to love black powder revolvers!
The barrel/frame alignment pins are broken flush. I have an idea on extracting them, don't think drilling them on center would be easy. Aren't they 3 mm?
It has a short arbor and a lot of barrel gap.

Using a heat gun, try heating the frame surrounding them. They might come loose with a strong magnet. Worth trying before drilling and extracting.

GOT them OUT!
The 1/2 stuck in the barrel must have had water rusting them in. when I heated them they popped out, one flew across the bench.
The frame ones were a different story. Pietta had set them in with a circular punch mark all around them. I drilled and taped them 2mm then put a brass "dutchman" in the hole and extracted them by turning in a screw while heating with PB Blaster in the mix. Only set of the smoke detector once!

Excellent!   I was going to suggest small amounts of heat and penetrating oil but the Capt. beat me to it.  Some times an ultrasonic cleaner will loosen rusted things up too if you have access to one. 
Pictures of your would be nice to see.

Good deal, Dave! Glad it worked out. Of course, once you get them replaced, you'll have to show the pictures.

PB Blaster is a penetrating oil sold at many automotive and hardware stores. Personally I believe the Kroil products are much better.

Up date:
Repaired pins, closed cylinder gap, shimmed arbor and adjusted wedge.
The bolt was dropping too early due to short or damaged spring end,  fit a new bolt (ain't just a drop in part}.
I ordered 2 bolts one Pietta one Uberti, the Uberti was a 2x better part even though the gun is a Pietta.
I was advised to add a hammer stop a bolt block and lighten the main spring.
Just finished last night, but have been shooting it between project steps.
This thing is "right on", even Wild Bill Hickok would like it!
